It's not like you're sitting there watering down the engine with water. By having the hood open, you allow the contained heat under the hood to escape. The engine is still cooling itself down.
When I did some under-hood temp metering using iButtons (http://www.ibutton.com/) I discovered that all the various other components in the engine bay heat up significantly after parking the car with the hood closed.
You can see below at 11:45am when I turn off the car how the temps of the fuse box and battery (#4), intake (#5), near the brake sytem (#6) and such jumped up to the coolant temp (#2). (Ambient temp is #1.)
My thought is that the benefits of allowing the other various components to cool down far, far outweighs any potential damage done by cooling down. (Which I don't think there is anyway, unless you dump ice water over everything.)

I am so fearful of the heat buildup that not only do I open my hood after coming back from the corner store, but I prop the hood up, throw 30 lbs of dry ice into the engine bay AND put an oscillating fan to help it along.
