Clunky Gearbox
Honda six speeds in general are a little clunky going into second gear. But if you think your S2000 gearbox is clunky, go test drive a VW and report back what you think about the S2k afterwards. Your opinion of the Honda will improve greatly.
I have a theory about the clunky shifting. I've noticed that the shifting is smooth as butter when the revs are up above 4k. I think the tranny is designed to comfortably shift at 9k and you may get some notchy shifting at 2-4k as a result.
Try it. I'll bet you don't notice a clunky shift if you shift at 6k.

Carbon fiber synchros take awhile to warm up and don't work as well until they do.
Be VERY nice to your car before it's warm, each time it grinds, you are doing damage to the synchros. I find that shifting very slowly in the morning results in perfect smooth shifts... it's annoying but the gearbox feels like buttah once it's warmed, so it doesn't bother me too much.
Remember that the 04s got revised synchros they are double cone carbon fiber synchros in 1st and 2nd.
