Keep the 2.0 and make a 3.0 instead of a 2.2

The problem is that you would have to completely redesign the car from the ground up. You could not just "drop" a 350 hp v6 in the current S2000 without doing millions in testing and research.
Probably would need a completely new factory or at least a $100 million addition to the existing S2000/NSX plant.
Probably would need another $50 million in R&D to research, design, implement, and test a new car.
Let's say you did all of the above and went ahead and spent the hundreds of millions on the new Honda S3000.
Who are your buyers?
Well first and foremost your initial buyers are going to be loyal Honda customers. Oops, that's not good because all that will do is rob sales from the existing S2000 and NSX divisions.
You might argue that you could rob sales from the competitors, BMW, Prosche, MB.
Maybe, but probably they are just as loyal over there as at Honda.
The market for roadsters is fairly static, there are very few people who want these things. Just a wild guess but what? maybe 50,000 buyers in the entire world are interested in buying these little toys. Considering the fierce competition, you would have a hard time trying to carve out a large enough % of that pie to recoup your millions in costs.
It's a nice idea however.
