Some of these have already been mentioned:

1) Insulated ducting for stock intake
2) Brake cooling kit - ducts for the front, mesh cover for the ducts, hoses to route the air, a manifold that then attaches to the bake disc splash shield, and all mounting hardware.
3) Oil catch can sized to tuck away in the engine bay somewhere, plus mounting hardware
4) Mounting hardware for engine torque damper.
5) Natually aspirated S2000 specific water/(m)ethanol injection kit.

an engine with more torque... oh wait, someone already solved that problem, its called turbo

but seriously... i'd probably say something to make the underbody of the car more aerodynamic... but i think asm is already working on it???

I am hearing some great ideas, me personally....
1) Button for folding the side mirrors (Like the BMW 335i, also so no fat people going in between cars knocks your mirror, even though they fold already but still.)
2) The dome light needs to last longer (when you get in the car and shut door, it turns off, I have trouble finding the keyhole at night)
3) Sliding cupholders (I dont put a drink on the center console, blocks shifting)
4) Convertible hardtop (this soft-top here has issues, a hardtop that converts will clear this soft top issue)
5) Better stock audio! (Even though the s2000 was meant for you to hear the road, need better speakers and mp3 compatible)
6) Projector yellow fog lights (like the is300, having them HID would be nice, but I don't think any car comes stock with HID fog lights.)
7) Fluid low/MPG indicators (So we don't have to worry about that engine oil starvation problem again and we know where we are looking at MPG wise)
8) Interior options to match exterior color (like silverstone interior or yellow spa....if berlina black/new formula red/suzuka blue has this option, why can't the other colors have it as well?)
9) Stock roll bar (enhances safety)
10) Stock LED (On the rear license plate housings, trunk, dome)
11) Over-rev preventing feature (so those accidental mechanical over-rev days will be over)

^^although over half of these features I just named usually come in luxury cars and will not be really needed for s2000, but s2000 being the most expensive and nicest Honda small car, i think some of these features should be standard when the new civic has better grade audio.

Some sort of rig to make removing the OEM hard top a one man job! (I know people have made them at home)...I would freak out if i dropped the top on my car and a peg hit the paint.

Storage locker that bolts in to the left of the spare with some kind of OEM-looking door
Seat sliders that adjust the height of the front edge of the seat up and down on the fly, and the rear edge of the seat up and down in the driveway.
A kit to make a new secret compartment under the perf leather center arm rest
An analog gage panel.
