Red to Yellow?
Look in the driver's door panel and see what your paint color code is. Is it all yellow underneath the car and under the hood? I seriously doubt they would have repainted a new car a different color. It makes no sense.
I think you're just being paranoid...
Say it was smashed up - it would be easier, cheaper, and less conspicuous to repaint in the same color. Repainting all the nooks and crannies, the engine compartment, etc. a new color would be EXPENSIVE.

Have you pulled a report yet? This is a strange situation and I don't want to see you being taken advantage of. I hate when dealers get away with murder. If what you say is in fact true, I would like to see you receive some restitution.

Take it to a body shop and have them look over it and give you their professional opinion. They can tell you if it has been repainted.
Another thing to look for are the little stickers that are on pretty much every body panel with your VIN number on it. Make sure they are there and that they have YOUR VIN number on them. You might hook up with another S2000 owner so you'll know where to look for these stickers.
Did you buy this car as a "new" car? If so, I believe in most states there is a dollar limit on repairs a dealership can do to a car and still sell it as new. For example, the front bumper gets scratched and they repaint that for $300, they can usually still sell that as new with no problem. If something happened that prompted them to repaint the whole car, then I would think they would have to disclose that.
Good luck and I hope that they didn't just screw you over because if this is true it will definitely hurt your resale value in the future.

Here's how to check the color it left the factory as. Look in the driver's side door jam. Just above the door striker latch there will be a sticker that says "Color". Spa Yellow Pearl - Y-52P; New Formula Red - R-510....not sure what Sebring Silver's code is. But if the sticker doesn't say Y-52P.....you have an issue.
