S badge on rear
You have to go to a Honda dealership, and to their parts dept. Ask to buy the "S" and "2000" logos (they are bought separate) from the fender.

It would appear that the stock "S 2000" is purchased as 2 separate entities:

Not so sure this is the case. When I bought my black chrome side emblems the "S" and "2000", even though they are not connected, were integrated as one "piece". They come in a foam surround to keep them properly spaced/lined up for mounting purposes.

That's me
When I bought it:

After my new exhaust:

Good luck
EDIT:
I just though of how you'll have to install it... wanted to give you a pointer. Since the lid has two holes for the original H emblem, you'll have to be careful to cover both of those up. On my car, the "2" actually covers up both of the holes. Make sure you're really careful when putting on the "2000" so that you can get the one number "2" to barely cover up the holes. After that, I found that the "S" actually has to be a little further back from where it is on the fender, because you want the entire "s2000" to be centered on the trunk. Get a tape measure and eyeball it so it's close enough.
Good luck once again

The "S" and "2000" were always sold together until the introduction of the AP2 in 2004, then they were split over 2 part numbers so they could be ordered separately.
I'm glad this all got resolved, because I was about to take a picture of the S badge on my rear.
And I don't think anyone really wants to see it. Besides, it's really too cold. HPH
