Actually, I have been messing around with different configurations and although the problem isn't solved, I think the information helps point to what has to happen. I send email to Mike and Shad pretty much every day now to tell them how the car is performing, so hopefully they are being pointed towards a solution.

S2000 ECU does not like boost ==> SC produces boost ==> boost must be relieved so ECU doesn't freak.
The method(s) of relieving boost pressure don't work under all environmental conditions (temp, humidity, etc.). Depending on where one lives and what the conditions are, this results in poor throttle response, hesitation at certain rpms during WOT, and other undesireable things.
The only method that seems foolproof so far is the electronic one (do a search on "electronic gurus" for a thread with the details), but this is definitely non-trivial and comptech has not come up with an electronic solution that is easily retrofittable or inexpensive.
Keep in mind that only a small subset of SC owners suffer from this problem (at least that I know). One of the first SC owners, Jim Leiber, has never had any problems to my knowledge.
