It depends....
Where do you live? It has been proven time and time again that if you live in colder climates, the material in the top is not as flexible, therefore it wont go down all the way. If that is the case, its just something you have to live with. If you are in a warmer climate, you should probably take the car to the dealership and have it checked out. What I would do befor that though is try to raise the top a few inches again, then lower it one more time. Sometimes if you do that, it gives it a little bit of help!

To take out the rear tray is easy. First put the top all the way up. THen reach in the back and pop out the clips. I think there is 7 total. Take out the long black strip thats facing you first. Then go in the trunk and hit the tray up and it will pop off. Slide it out from the trunk....

A better workaround is what "Johnny--2K" suggested:
"try to raise the top a few inches again, then lower it one more time." - You can try is a few times.
If it's a new car take it back to the dealer. I only noticed a problem after two years.
