No, that's what the Blanket and flip flop are for Besides, a tire wouldn't necessarily "scratch" the paint as much as it would leave a rubber scuff - similar to what happens at the track when rubber marbles get thrown up and leave streaks.

Wheres the pic of the dude with the s2k filled to the brim with beer with just enough room to shift when you need it.
How are the dimensions on the spare tire compartment? I would def take it out to put a tire in the trunk, I delivered pizzas with it out and could put a pizza bag in there with 18" brooklyns if I remember correctly.

You can also bungee one loose tire around the passenger roll hoop.
