Default TSB #54 & Wheel Alignment...Correlation?

Since I had the TSB #54 done, I get this high pitch whining / spinning noise from the transmission, that goes away as soon as I put in the clutch. I brought my car in have this fixed as well as wheel alignment. My wheel alignment is way off and I'd expected it be fixed at my cost. That is until the tech told me the parts (bearings) needed to fix the spinning noise is on special order and they will postpone the wheel alignment as well b/c the slightest manipulation of the clutch can throw off the wheel alignment.

Now that gets me asking: How do I know if they (dealer techs) didn't cause the wheel alignment to be off in the first place when they did the clutch change couple months ago?

Is it a justified arguement to get the dealer to cover the wheel alignment?

That bearing-related spinning noise...whatever it is, do you think it has any damaging effect to the clutch / transmission? Should I ask for a new (updated) clutch all together.

Thanks. Comments?
