what are some mods to help hp gain?
First off, your typical bolt ons (intake, header, exhaust) give minimal gains on the S2K. Some of the single outlet exhausts give around 7-10whp maybe... most of the duals give a max of 5whp. On the intake side, almost none of them will give even 5whp. Headers are also minimal gainers. Rick's, J's, and the Mugen header are probably among the best as far as gains go, but again, you aren't going to see much over 5-10whp there either. And remember, all gains are measured over stock, so it will be a little less when you put all three together. I'd expect no more than 10-15whp by added all three parts, and that's generous.
The AEM EMS tuned with the above mods can give you some results. And if you want to feel like you've gained a good bit of power, you can get gears.

Take into consideration that the stock parts you are replacing are allot heavier than the replacements.
Stock exhaust = over 50lbs. most duals will be about half that singles can weigh as little as 7-8lbs. So you not only make a little more HP, but you also shedding weight.
Toda, J's and the Mugen AP2 header all make more power and shave weight
intake would do the same minimal hp gain, but probably lighter than stock.
So with the typical I/H/E mods you will up the power and you can shave about 35-55 lbs (estimate)off the car.

Well, the answer to this question is much more complicated than it might seem. Things like intakes probably give no additional MAX hp or torque, because these points come at very high rpm. But, some of them will help with the problem of lack of low end power. For example, my intake mod allows me to start out in 1st at 2K rpm and then just scoot right up the rpm range using a heavy right foot. The car wouldn't do that before the mod. Could do it by starting at a higher rpm, but at the expense of clutch wear. Also, some exhaust, intake, and other mods result in improved fuel efficiency.

it changes the way the car uses the power. ever ridden on a 10 speed bike? then you know the effects of changing to a bigger or smaller gear. again, see the video in my sig for an example of the difference it makes.
Without going with FI the gains will be minimal on the S, but you could always go with a quality I/H/E combo for a few whp, but nothing too drastic. The car will sound way better then stock, but performance wise it won't be too far off. I would suggest gears as others have stated for faster acceleration with the same amount of power.
