Battery Dieing
I bought a used MY00 S2000 recently from a dealer.
The car has a clifford alarm installed.
The car battery has died twice on me.
First day I turned on the radio a bit and put the top down a few times. (w/engine off)
Later when I tried to turn it on it was dead.
Jump started it drove around a bit, turned it off, turned it on later and its all good
Next day put the top down once or twice, listen to the radio for about 2 mins. Try to turn the car on an hour later and the battery is dead. So jump stared it again. Drove around, turned it off, turned it on again and no problems.
So do you think I have a bad batter, bad alternator, or the clifford alarm is eatting up all the juice?

You have a MY'00. Most likely the original battery in it. I suggest it's time to buy a new one.
Oh, and don't get too anal about how the manual tells you to operate the top only when the engine of off. That's their "Legal Dept." talking. There are enough fail safes in place that you should operate the top with the engine running. Those top motors can draw a lot of juice. I'm not surprised your old battery crapped out after doing it a few times like you did.

Check the water level in the battery itself. I had a similar problem a while back and the water was low. Filling it up got me a little more time (not much) on the battery before I had to replace it. May I suggest going to the s2ki marketplace and ordering the hawker mini battery. I've been running it for a couple months w/ stereo and 2 amps and it's been fine so far.
Odds are like xviper said, it's time for a new battery.

The other day, after driving around for 30 mins with top down, my top wouldn't go back up.
Left the car for 24 hrs, then tried to put it up again. This time, there was no power at all in the car.
Jumped the battery, got the car running, top still wouldn't go up.
Checked the switch for the top: dead.
I guess I should be happy it lasted 4 yrs. Time to get a new switch assembly from Honda.
