This seems a bit too soon (and $$$). Maybe, a parasitic drain on the battery?

Six months to two years is a huge difference. If the OP said that 2 car batteries drained in 6 months than we could say there is a problem. However, the OP also said that he's running an amplifier in the car, this is most likely paired with a subwoofer. If so, perhaps the OP abuses the battery more than other s2000 owners by bumping music while the car is off. This could make batteries die faster.

Even two years, would get kinda $$$. Maybe he needs a bigger alternator.

Or something in the sound system isn't hooked up properly and causing a parasitic drain. For instance, if the amp was hooked up to the constant +12v instead of the switched +12v it could be drawing current while the car is off, greatly reducing battery life.
