How much would it cost to have a mechanic completely replace them with new ones?

DON"T replace the axles with aftermarket axles.

Do a search. This car is almost 15 years old, everything has been covered.

I see no indication of your location. Let us know your location and we might be able to point you to a competent mechanic.

I'm in the Seattle area. South Hill/Puyallup to be precise. Anything close would be great.

Oh man, Billman. I did not think of that. The longer you wait the worst itll get and will happen on decal once swapped. I better get on mine!

Well if you want to replace the inner cups, I would look for used axles, that's probably your cheapest option. $300 for a decent pair + labor, so around $470 maybe including shop supplies. If you're just swapping them, I'd say about $150-170ish

Are cv joints/buckets/cups all referring to the same thing? And why do I need new axles? I can just get new cups right?

Just swap them side to side or get axle spacers. Pretty much everyone who has lowered their s2000 for extended time has had this happen. 99.9% swap buckets or get axle spacers.

Can you link me to the best DIY for this and what tools I will need as I have almost no experience with this stuff but I can still follow instructions.
