Default Clunking noise and shift knob

So I recently changed my clutch and just hit the end of the break in period, so I took took it to about 8k through 1st 2nd and 3rd and after the engine was pulsating/vibrating is the best way to describe it. so now on start up and shut down there is a noticeable clucking noise coming from under neath the car somewhere. also i noticed the shift knob looks a little off center and its much harder to put the car in reverse. doesanyone know what would cause this problem?

Sounds like something wasn't done correctly. Can you take it back to whomever did the clutch work?
