If there are sparks coming from the tranny then you got major issues (like it shouldnt be working period)

Id chalk it up to a rock or something hitting the bottom of the car. Or a back fire which would be odd on a none modded car as the factory tunes the timing so it doesnt back fire.

I've seen sparks fly from a dying clutch, but the clutch would be smoked so bad the car wouldn't move.

The only thing that I can think of is backfire (I get it now and then), but on an OEM exhaust that is extremely unlikely. The transmission gears are sealed in the transmission, and the only way for sparks to come out of the transmission would be for them to go through the pry gap below the clutch right where the transmission meets the block, unless something is terribly wrong.
