Time to ship this back to Inline Pro. Does not seem possible the engine was run there with these drastic conditions not showing up.

I plan on calling them this morning once they open. Inline Pro rebuilt the engine only, they didn't have the entire car for uninstall/reinstall, etc. I did the pulling and installing of the engine.
Leakdown and compression tests can be done on a static engine. Doesn't seem they were. Even without a run-in I'd think those cylinders would have shown problems. Having to put the engine in the car everytime to test run is a total PITA. The days of running them on the engine stand are long over, thank you, modern electronic ECUs.
Head needs to come off and I'd insist Inline Pro do it so there are no claims of you damaging anything. "Was good when we shipped it" type claim.
You may become an expert in pulling S2000 engines...
I'm very happy to report that after talking with Inline Pro, I'm going to be towing the whole car there this friday. As per their suggestion, they are going to pull and disassemble the motor right in front of me so we can see what the cause is. Then we'll move forward. I'm anxious to find out.
Just to be clear, Inline Pro has been wonderful to work with from Day 1 of this build and continue to provide top notch customer service. I'll keep this thread updated as we progress.
Nice to hear. So many companies in the car enthusiast scene have been to good to be true over the years. Seems once they build up a reputation they work to destroy it immediately. Good luck

Ha! I totally agree. As bummed as I am about the motor, I'm excited that I have the opportunity to watch these guys tear down *my* engine real-time and get one on one time with them.

Inline Pro pulled off the head to reveal Cyl 2 and 3 scored badly. The pistons are lighter colors on the outside meaning they were heated up for some reason, but only on 2 and 3. Inline Pro is going to tear down the rest of the block, pull the pistons out and apparently the piston rings themselves will tell us whether this was ignition or fuel related.
Some of the theories we have so far are:
- Maybe bad injectors? I'm running ID1050X that I bought new and only have a few thousand miles on them as of now. Inline is going to flow test the injectors this coming week... but even they said they would be surprised to see 2 bad injectors.
- Possible bad coilpacks on those cylinders? If the coilpacks were going bad and firing at the wrong time, it could cause detonation BUT.. I would be getting CEL misfire codes like crazy, which I am not.. so this theory doesnt hold that much water either.
- Can a tune cause this? Inline Pro and myself agree that if it were the tune, all of the cylinders would be messed up?
