Possible Transmission Change

I'm not much of a mechanical guy, but I've been meaning to ask this question for a long time. Well, this year my s2k (2003) was involved in an accident and I took it to Seidner's for repair (insurance covered costs). After several weeks, I got back my car and noticed that the gearshift lever was situated a little bit higher after the accident. Furthermore, the throws in between gears, especially from first to second seems longer. During fast acceleration, the gears haven't been locking as well and I've had to make more of an effort in shifting. I don't know if this can be due to the accident or some other cause. I've been wondering if they used 2004 specs for the transmission or is there inquiry due to the accident. As I do know that the car cannot be completely be the same. I plan to tell this issue directly to my local Honda service depot. Like I said, I'm not a tech head, but I'm just wondering if that is a possibility.

You haven't told us what type of collision and what type of damage was incurred. This would have helped immensely when you ask such a question.
They would not have put in an '04 tranny into a pre-'04 car. Besides, an '04 tranny will have the same height on the stick anyway. It is most likely the collision caused some sort of frame or engine cradle damage and hence, has pushed the supports for the tranny out of whack and could have damaged the linkage in some way. In fact, since the tranny is bolted to the back of the engine, your engine might also be sitting out of position.
