Q: When I buy a hard top and put it on the car, do I have to remove the existing soft top altogether?
A: No, just lower the soft top and the hardtop fits on top (no mechanical changes required)

Q: When the hard top is on the car is there anyway to operate the soft top?
A: No, there is a safety cut-out to prevent accidental operation.

Q: I only want to use the hard top in winter, is it difficult to get the soft top working again after I remove it?
A: No, the soft top will work as soon as you remove the hard top. The only difficulty is finding somwhere to store the hard top when not in use
There is a procedure for raising and lowering the soft top in the event that the motors quit working for whatever reason, so I guess it is possible.
what is the "procedure" of lowering the top manually? is it just unpluging the switch on the passengers side anf then push down the top by hand? of there is another way of getting down the top.
I think that the manual says only for raising manually the top and not lowering it.
anyone?

I'm guessing here by assuming that the manual indicates only an "emergency" manual top RAISE because it's more important that LOWERING. Sorry, but I can't really answer your question about a manual "lowering".
