Default Window doesn't go down when raise/lower softtop

I have 03 ap1 with 20K miles. All worked 100% perfectly until yesterday. Now when I lower or raise the top the driver's side window goes down just about an inch or so, not all the way as it normally does. The passenger side window is unaffected. Both windows work perfectly otherwise - they go up and down normally with the window switch. The top goes up and down normally. Its just that the driver's side window only goes down part way instead of all the way when I raise and lower the top.

There are some some old thread on similar issues but they are not crystal clear about the exact symptoms or the cure. There is mention of a convertible top control module located under the passenger dash. Also mention of window regulator in door.

I am a little suspicious about one thing. I had an alpine headunit and underdash amp installed not long ago and I think the mini amp was installed in the same area where the convertible top control module is located. Also, recently I have been getting some intermitent cut out of audio signal when I am running my iphone through the head unit with a usb cable. Not sure its related, but I am suspicious. Maybe a connection was made under there that isn't solid? Maybe its affecting that control module? I wonder if it tapped into one of the control unit wires?

Anyway, does anyone have any experience with this symptom I am having??
