Three choices,

1. Leave the top down
2. Park it in the sun with the top up
3. Buy a hard top

We all have to live with the wonders of a rear plastic window

Would the boiling hot water be harmful to the plastic window?

I suppose it's possible, but I doubt it. Would depend on the plastic used. The one caveat is stretching -- warm plastics can stretch. But if it's not under tension it shouldn't be a problem. But really, the answer is simple -- leave the top down and you won't see any creases. :-)
