If you mean around the outside edge and on the rotor hat where a little surface rust occurs your best option is to put on aftermarket rotors that are plated. Most of the performance (slotted) rotors you'll find on the various sponsor's sites are going to be plated.

You could also take yours off, clean the rust off of them with a wire brush (a wire wheel attached to an angle grinder would make this quicker), and then spray paint them with some high temp clear coat paint or whatever color you prefer. Then take it somewhere safe and do a few hard stops with your old pads and you'll get the paint off the contact area, but the rest will still be painted. Then replace your pads with new ones and you're good to go.

Edit: Added the (important) part about then replacing your pads... I was in a hurry this morning!

One should always use grease on the rotors to prevent this occurring - shame on you.

I WAS JOKING - NEVER EVER DO THE ABOVE!!!!!!!!!!!!!!!!!!!!!!!

The edges and vanes can do very well painted with header paint (better yet if the finish is baked on) to prevent rust. Obviously any paint on the friction surface should be avoided and will wear off. Plating does OK but track use will cause enough heat to destroy plating even faster than header paint.

Edited above post... sorry, it was second nature to me to assume you'd be replacing pads at the same time. Do it like I said and you'll be just fine.
