Need some help with a code

When you pulled the fuse, did the CEL come back on immediatly, or after a period of time? If it came back on right away, then you may not have cleared the codes. Since you are taking it to the dealer, I wouldn't reset the codes though. But if you DO want to reset the codes, use the code reader, it's more reliable than resetting the ECU.
You can take off the coil cover, and remove the coil packs for the cylindars that are throwing the codes. Inspect them to see if they have any obvious defects. Also make sure the end that goes on the spark plug is clean. Then put it all back. Make SURE the plugs for the coil packs are tight and fully SNAP into place.
I had this once in spring shortly after taking the car out. I was told a bad tank of gas can cause this. I put in a bottle of fuel injector cleaner with the next fill up. Never happened again.
When I pulled the fuse, the car was off completely (key not even in) when I turned the car on & started it the light was still on, it did not go off and then come back on at all, so I might have done that wrong.
I'll try it this evening to clear it with the code reader and see what that does.
I would imagine that if I clear the codes and there is still a problem, the CEL will come back on. The car hasn't seen the dealer since I bought it, other than to reset the airbag light from when I changed out the steering wheel, so I guess it can't hurt to take it in just to make sure everything is okay.

Hey Sam, sorry I haven't been on the site for a while. It looks like you may already have a code reader; otherwise I could have helped you out with one. If you're not noticing a difference in feel, the misfire is certainly something very intermittent. If you DIY, start simple and cheap with new spark plugs and a good fuel injector cleaner (give BG 44K a try: http://www.handa-accessories.com/s2000-04maint.html). Some people have suggested coil packs, but in my own experience (not on this car) when coil packs go bad, you'll notice the misfire pretty quickly.

Well, from reading on those sites, my misfire doesn't sound that bad, the engine is still running fine and performs like normal. I'll go over the check list this weekend to see if I can find the problem, if all else fails, it'll just go to Honda on Monday.
The spark plugs are original to the car, I'll give that a go first.

From what I've been reading, you're right. The car is still running just fine, it seems to only do it at cold start up. I'm going to start with plugs and work my way along.
