If I had to do over I would probably go comptech as long as price isn't a factor for you. Mostly because it takes up some of the space under the hood. It would also benefit you if you're thinking of going with a SC in the future.
I had the VAFC and have since removed it. It was more trouble than it was worth. I got minimal gains out of it for all the tuning it needed. I also got tired of the cheap gurgling sounds the car made when coming out of vtec.
You have to understand a little about the S2K and then how the VAFC works. The S has a variable VTEC, it will engage with a certain throttle level, but otherwise the cams will not change. With the VAFC, there is either VTEC or NO-VTEC. There is no variable throttle. So when you get above your VTEC settings (mine was set around 5500rpm) you are always in VTEC. As you decelerate down through that point, your engine does similar small backfires as a turbo engine does with hard decelerating. What does that do to you engine or cat? Don't know.
You also tend to lose the VTEC kick when you flatten it with the VAFC, but that is how you get ~5-8hp average out of it. Once I removed the VAFC, the car seemed to run much smoother, and gave me that fun VTEC bump with no annoying deceleration noise. I may have lost the 6hp gain, but the fun factor seemed more real.
If you feel you need to squeak every pony out as much as possible regardless of the cost, then use the VAFC. Just make sure to tune it often as our climate temps change significantly, and you will need to adjust your A/F often to keep it at peak hp while not getting too lean.
Unless you have an already prewired harness, it is a lengthy process to install. If you have a harness and installation instructions on where to solder in the VAFC (or preferably with a VAFC plug already installed on the harness) It is just a matter of pulling off the driver kick panel and plugging it into the ECU.

SC probably isn't anywhere in my near future, $300+ is a lot to pay for an intake in my opinion.
If SC isn't in your plans for the near future, I'd SERIOUSLY consider the AEM from Scott (dreamgetter). It's equal in all ways to the Injen, if not better, and install is a snap. A steal at $125 (they retail for $230)! The comptech box won't really get you that much alone, plus you have to worry about the hood rubbing it...
