Got any kids Phil? You might find the passenger airbag cutout useful, if your transporting any children under the age of 12 in the vehicle. Older S2000 (pre 06) don't have this so its something to keep in mind.
Also 06 and up S2000s have VSA. Added peace of mind on public roads IMO and its fully defeatable, but each to his own on that one.
$6k is a fair bit, but don't forget that when selling time comes around, an 07 will get you more money than an 05.

Having VSA does seem like a nice feature to have, especially here where it gets cold and wet, and with a real on/off switch, it won't interfere at autocross events. The availability of the Hondata reflash (with aftermarket header, dropping VTEC engagement to 4200rpm at WOT) is another nice thing about 2006+.
I took an extended test drive in an 04 this weekend, and am pretty much sold on the S2000. I currently have a Miata, purchased primarily for autox and the occassional street driving I do (train to work, can walk to restaurants, etc) but it's just a bit too small, with not enough legroom. The S2000 seems to fit me perfectly with the seat just about all the way back.
I'll look to take an 06 out this coming weekend to see how I like, or if I can even sense a difference in, the new seats.
I'm starting to see 06s for <$28k, so they're approaching my price range.
