Do I Need Stock Tune?
That's how it works.
BUT if the CEL is currently suppressed in the tuned ECU I'd expect the CEL will immediately illuminate due to no sensor and you'll be driving around with that yellow warning on the panel all the time and you will have to find other means to pass smog with it on. You noted it passed NJ smog in it's current tune so putting that tune back is easy as it's retained in FlashPro.
Without the OEM sensors I'd leave the tune alone without a lot more research. A lot more.
Since you obviously care for this car and want to retain it for a long time note it's no more than a 4 hour drive to @Billman250 's shop on Long Island from any place in NJ even Cape May. His shop has been recommended to you several times to get your new baby in perfect shape. You should be able to PM him.
Still looking for the magic block in the FlashPro software to check to suppress the ECU setting the CEL. By the way FlashPro is for off-road use only. (Wink, nudge.)
Please keep us in the loop.

Yeah, I spoke with billman briefly through PM already. I plan on trying to schedule with him once the car is tuned and I feel it's reliable enough to drive out to him.
Again, thank you for all the help and advice. It really helped me understand more on this.
