I have heard of a couple people's Mugen hardtops creaking. I think it has to do with the the mounting hardware which is not something Shin-Etsu Grease can fix.
But if you haven't tried the grease then how do you know?

XA, try the grease what do you have to lose?

Shin-Etsu grease is intended for the rubber seals (ie: pillars, windshield frame, etc.) and is the common solution to slight wind noise. This is because on the S2000 there are a lot of rubber seals due to the open top design, and you must keep it greased to prevent the rubber from drying out and cracking (preventative maintenance recommended by Honda). It reduces wind noise in some cases because it softens up the rubber which enables the rubber to make a better seal. The problem of creaking lies with the mounting hardware; I think. I apply Shin-Etsu grease more often than necessary to the seals, and there is no difference with regard to the creaking noises, because the seals don't appear to be the source of the creaking.

Thanks for the info guys, at least now I know that i'm not the only one with the problem. Freq, thanks for the suggestion on the grease , but i'm pretty sure that none of the noise is coming from up top on the windshield frame because the catchers that came with the HT are REALLY tight. Instead, all of the noise is coming from the rear latch point... maybe i'll try tightening it down, but I don't think that's the problem. I think its possibly too tight so when the FRP flexes it creaks, but I just don't want to loosen it and cause a leak. What a PITA.

Actually mine was making hella noise; while I was driving I unlatched the fronts one at a time then locked it back up. Right away the problem was solved. So far I haven't got all the noise like before. I'll let you know, but I'm thinking that it's not seated correctly.

Yes unfortunately I was thinking of selling the car !! But i stopped myself and sold the hardtop . And i tried everything to stop it (plastic tapes , grease , loosening the latches , adding rubber to connection points ... etc )
