no, it has an internal memory. I would personally disconnect the VAFC (if you are using a pnp harness) and see what happens... if it's ok then it's the tune.
Idk the history of your tuner but I wouldn't get an s2k tuned by someone w/o considerable experience w/ the car

Sounds to me that the ECU and VAFC are hitting VTEC at different times. Raise the VTEC to at least 5900 and see if it goes away. Stock VTEC change over point is different for different load conditions while the V-AFC only looks at engine RPM. This is why the V/T unmatch setting is important. Under partial throttle, the ECU will delay the VTEC point to >6500rpm sometimes which puts you in a miss match situation anytime you are between the V-AFC setting and the ECU point. I had the same problem a while back. This should help

change the vtec engagement point back to stock....the controls on VAFC are pretty intuitive.

i did the tabs today no problem.. but it was the tune or somthing i tottaly diconected it and reset the comp and problem is gone.. i think i am just gunna sell it and wait to save for am EMS
I wouldn't give up on it comepletely.....tinker with it, make it work. Worst comes the worst, disconnect it and drive with stock ecu again.
On the side note, this is a good example of how the "tuners" give you the dyno graph that you want to see (yey! more hp!), and fail to tell you all the disadvantages of tuning with this particular setup....
