Do you know where you will be staying? If you are in Tokyo, you will easily fill two or three days in just parts of the city. Probably taxi/bus in from the airport, and use the rail system to get around Tokyo, but be sure to walk and take pics - lots of cool stuff to see. http://www.japan-guide.com/e/e2164.html

Get some culture at Roppongi - http://www.roppongihills.com/en/
Harijuku has trendy stores, and you may get to see the Harijuku Cosplayers if you go on a Sunday morning - http://www.japan-guide.com/e/e3006.html
The Ginza district is all shopping - some nice high end stores, and the Sony technology museum is pretty cool, but everything for sale is from the USA and Europe it seems. http://www.japan-guide.com/e/e3005.html
Ueno Park is a nice place to walk though. The Kabuki theater seems like a good idea, but not sure if you want to spend a lot of time watching obscure opera.

I've already been to Japan, but I'm going again in a month for business again. The only thing I had time for last time was the Ginza area.
I'm planning on staying in Tokyo an extra day or two for some sightseeing.
What are some good areas in Tokyo to walk around, snap pics, enjoy the culture etc...

I too will be going to Japan soon. I got a buddy stationed there in the Air Force, and he gave me an open invite. All I gotta do is pay for my flight, he said me and my woman can stay on base with him, and he'll drive us around in his Silvia
