Just read your post and thought I'd give you some advice.
I blew my engine and both blocks had to be replaced..yada yada yada. I was quoted $7500 for parts and labor. They determined that the blown engine was due to driver and not mechanical failure so it would not be covered under warranty.
All I had on my side was that it was that I had it for 2 years and had only put 16k on the odo, and that they had records of my oil change every 3 mo's.
So basically I kept talking with the service manager, they talked with honda CARE reps on my behalf and basically explained to the reps that although they believed it was my fault, they had no indication that I was some "boy racer" or weekend road warrior and to cut me as much slack as they could.
1st week- dropped price down to $6500 (I said I needed more help than that)
2nd week- negotiated price down to $5000(still couldn't afford it, and "is this how a loyal honda customer gets treated??"
3rd week - negotiated down to $3200 (basically honda care was willing to pay for half- again I used my track record and low mileage PLUS there is a thread in the under the hood section about #2/#4 cylinders having problems.. and even some recalls... bring up the spark plug recall.. blah blah blah)
finally 4th-5th week - finally negotiated down to just paying for labor which was $1850 and they would replace the whole engine through honda CARE without warranty.
Basically, my only advice is act dumb and make the case that your a responsible driver with religious oil changes and check ups.
Negotiate, Negotiate, Negotiate and have your dealership try to work out a deal with Honda care, my dealership manager said that honda care has hundreds of thousands of dollars dedicated to help out honda owners in exactly your situation and to keep them loyal owners, so state your case that you just need as much help as possible.
GL, this hits home to me and that was the longest most stressful month and a half of my life considering I was out a car which is my daily driver and did not want to drop 8k to get it back to running again. I know exactly what you're going through.
back in the day I printed out the following forum threads as documentation that the damage could have been caused by manufacturers defect/neglect, hopefully you never did the TSB recall... I'm sure there are plenty of newer threads out there that you can print out to make your case that this could have been a problem NOT caused by the driver.

I am still hoping my "aftermarket" extended warranty will cover all the work.
Took my oil change records over to Honda of Fife today and got a call about an hour later saying that my warranty company IS going to cover all repair costs (parts + labor)!! This is not on a new motor though, only on a used motor with 22,000 miles. My other option was to pay UP to $900 (possibly nothing) if the cylinder head needed to be replaced as well. However, if I didn't need the new cylinder head then I'd have a new block with 0 miles and a cylinder head with 55,000 miles. I chose the first option. I'm am soooo relieved that I won't be paying $7,000 to fix my car!!

the parts world is small aferall. that is the EXACT same motor i had found for ya. out of an 01 with 22k on the clock. they got it out of a bone yard called gundies. if it was a factory warrenty they would have been obligated to install a new shortblock, but with an aftermaket warrently thet only have to find a motor(or replacement part) with equal or lesser mileage. dont worry david, i had them inspect the motor and its suppose to be emacualte. i am glad it worked out for ya, but please give the s2k another chance, she wont let you down!

That makes me feel better that you know some about this motor. Exactly where is it located? I'll most likely be in the S2000 until the end of the year unless it sells really fast.
