bad ground, sounds like. Check the battery, make sure your neg cable isn't mucked-up. Is it just one side or both? If it is just one side, may have something going on from headunit to the speaker.

 

try connecting the speakers to the headunit directly right after the harness. If problem is still there, then the MOSFET output section of your factory HU is going out. Time for an upgrade
