Clifford 2.5 compatible with EMS 1052

Clifford 2.5 compatible with EMS 1052
I have a '00 with a Clifford Responder 2.5 alarm, which has immobilizer security, but i plan on installing an AEM EMS 1052 and understand that the EMS doesn't support the immoblizer. So would i have to physically disable the immobilizer on the Clifford Alarm, or can i just leave it plugged in and just not use it until i reinstall the stock ECU?
