I have searched both the forum and google and not found a clear answer which may be because I am not familiar with car audio so I am hoping for some specific recommendations. I have the new Samsung galaxy S3 and would like to play music, navigation, etc through my factory audio system in a 2002. I am not sure I will use it a lot, so I am not terribly concerned about fantastic audio in order to keep the price down...I just do not want the radio cover open to do so. My questions are:
1) Is there a cable that I can connect that will both charge and allow playback through the factory deck? I would assume this would be via usb if that is possible?
2) Depending on price, I may just want to have playback so is there something that will just allow that and I can use the standard charger?
3) What is the best phone mount that a phone of this size will fit in and mounts properly in an s2000? Windshield would be fine, just never had one.

You're probably being too specific with your keywords (i.e. searching for your specific device, vehicle, etc). You need to look for an aftermarket AUX input for the stock head unit but I'd recommend finding an aftermarket head unit with AUX or A2DP depending on how you want to handle it. The usual suspects for aftermarket interfaces for factory stereos are companies such as USA Spec, DICE, PAC Audio, Blitzsafe, Grom, etc but none of these will charge your device.
If you really don't care about audio quality at all you can also use an FM modulator but they can be useless in larger cities with a lot of FM radio stations.
Define your criteria for "best". Don't just assume that your notion of best is universal no matter what the topic. What's your budget?
I prefer ProClip's device mounts used with a Panavise or, for the S, Modifry's bracket. If your budget's fairly low then those recommendations probably won't be relevant. Have you looked at prior threads on mounts?

If you're thinking of using your device in mass storage mode (doesn't sound like it from reading your post) that's an entirely different thing and you'll need to find a head unit that supports it. The factory head unit doesn't support USB so I wouldn't count on USB as a solution if you stick with the OEM head unit.
