Next best would be to cut a series of holes in the tray.
Subwoofers appreciate large enclosures and doing this adds the volumn of the interior of the cabin.

you could pull it all out...then dynamat the underside and then replace it. but yo uwill probably still get a bit of rattle. Removing it is actually pretty nice. I jsut did it to my car like 4 or 5 days ago, and I see no need whatsoever to put it back in. Ill keep it incase I ever sell my car, but I plan on driving it to about 300k miles, maybe give it to my kid as his(hoping for a boy) first. I have a plastic rear window though...I hear with the glass rears you may have to rig up some sort of support for the window, but dont quote me on it. Just a horizontal bar or something.
Where are you amps mounted? If in the spare tire or gas tank area, removing the tray will actually allow the amps to breath better. Helps reduce the heat.

I have a friend that did this and made a huge difference in sound and space. The only problem is taking it out/putting back in.

How would you go about removing the rear deck? Do you have to take the rag top off or can you do it with the top on? I looked a bit but couldn't really find anything. Search doesn't work well on this site..

you have to do it with the top up. With the top down...there would be no way to get it all out. Look behind the windscreen and see 3 clips on the long thin hoizontal panel underneath the window. Pop that panel off. Large middle peice is next. i think there may be 2 push clips in that...I cant remember, but once you get it free, pull from the back and lift. then slide it out. The sides panels are the most difficult. 2 clips in each and 1 screw in each. Pop the two pins, and remove the screw. Then lift from the rear and up. The hard part is getting it from underneat the headrest. Be careful because if you pull too hard from the headrest, the headrest panel wil not snap back in place perfectly. Its not the hardest job, but sort of a pain in the ass to get at those weird angles. Get a screw driver, a pryer, maybe some needle nose pliars. Should be all you need.

ouch. sorry. Its about 30min worth of work... if that will kill your desire to get a sub, I dont assume you were goign to put in the work to install your system yourself so.... pay someone to install it, and pay someone to remove the tray. Then "you" dont have to do anythign except sit back and wait.
