QUESTIONS:
SUB RELATED
1. With the dual voice coil 10" sub and the 500W mono amp, how do I wire this up? I would think if I wire it in parallel being, it is a 4 ohm speaker, I would be putting a load of 2 ohms on the amp which it should be able to take per its specs, but what wattage will it be delivering to each coil? Specks on the amp say:"Rated Power: 500 W RMS @ 1.5 ohm - 4 ohm (11V-14.5V)". but I am unsure on what that means to me here?
2. Is there an advantage to running a dual voice coil sub instead of a single? What do I gain going this route as opposed to running a standard single VC sub?
3. With these things in mind; top-mount depth: 6-15/16 and sealed box volume: 0.625 cubic feet. Shouldn't I be able to build a custom sealed tool well box to run it in?
AMP MOUNTING
1. I have found posts where people have mounted the "JL Audio 300/4v2 JL Audio 2 Ch." amp in the space beside the spare (NOT IN PLACE OF IT). Both of the amps I have specked in this set up have the same dimensions, so I know I am good on the footprint size fitting, but is there enough room to stack two of them on top of each other? I am not opposed to running fans and I figure I will have to so no biggie there, but is there physically enough room to stack one on top of the other in that spot?
Any other additions, thoughts, or tips would be greatly appreciated also.

Looks like a good setup. Mount the amps behind your seats (unless you're 6'+, they'll fit fine).
DVC subs allow each VC to run cooler and allows flexibility for wiring of the subwoofer resistance. I would look into finding a dual 2ohm VC sub. This allows you to run the sub at 4ohms or 1ohm. The 500/1 runs 500W across the 1.5ohm - 8ohm range. While stable at 2ohms, it's going to be less stable than at 4ohms. 8ohms would be most stable, but also take a larger draw off your battery to produce the power. The dual 4ohm sub can only run at 2ohms or 8ohms.
Personally, I like the Image Dynamics Q series. Less expensive than your JL, and has amazing bass response.

to answer your question about mounting above the gas tank, no,
you can't stack the amps, there's only about 2.5" of space there. if you
look through the photo gallery or do some searches, you'll see pictures
of a few amps mounted there, and you'll understand.
If you want the stealth mounting, the Alpine PDX 4.150 can give you
2x150w + 1x300w @ 4ohms, but I don't know if 300 watts is enough for
you & your sub (since you were talking 500 before), and you'll definitely
need either a DVC 2-ohm or SVC 4-ohm sub.
It's possible to mount an amp *inside* the spare tire, but probably not
a 500/1, maybe something 10" x 10"

I am starting to think of using one of the Alpine PDX line amps, they can be stacked and run cooler. Thanks for the tips on the DVC and which ohm version to get, I will put that into consideration.
BTW I started by searching through old posts looking for pics of amps mounted there. Lots of pics of people using the spare tire area but not too many using the area beside it. I guess cause its small like you said.

Thanks for the link, yeah that does look tight! The PDX is a bit smaller than the amp you are using but it still looks like it would a be tight fit to cram two of them in there.
Maybe I will use a smaller (wattage) sub and only run the one 4.150 ..... I bet that would be enough bass, it's not like I listen to all rap and am trying to piss off the neighbors, like when I was in high school
