My JVC Headunit with DCI...mute won't work and
when I hit channel, it changes the EQ settings on the HU from natural to super bass etc. Also the mute does not work. The model number is JVC KD-A725

I recently installed a JVC Arsenal KD-AHD79 with Modifry DCI and JVC harness (more wires than Crutchfield harness). I just went out and checked mine, When I hit MUTE in FM or CD modes, it switches to BT PHONE and mutes the HU. When I hit it again, it returns to where it previously was. When I hit the CHANNEL button, the channel increases to the next programmed channel. I can also take the channel and the CD song selection down one by also toggling the volume control down (Or can go up one by toggling up). Did you purchase and install the Modify JVC harness? Crutchfield or your instructions (or JVC's website) with give you the wiring diagram with what wires you have and I assume that your set-up is probably similar to mine. You can also reach out to Bob at Modifry - he is very helpful.
Modifry does make a adapter harness and it differs from the freebie generic Honda harness that you get from Crutchfield, etc. It is NOT a PnP harness like the Kenwood & Alpine, as stated, and is not JVC-specific, also as stated.. There are numerous wires to solder, etc. You can use the generic Honda Harness but it will require tapping into the car's harness for several of the wires as there are several pins on the generic harness that are empty as compared to the Modifry adapter harness. I agree it is technically a generic harness as it plugs into the S2K's wiring system and would work with any car stereo.
