That's called a passive alarm mode... it's better for your insurance rates

Does anyone know how to make it so that when you turn on or turn off the factory alarm system that it ONLY flashes the lights and does not honk the horn to let you know that the system has engaged.

Thanks for the help!
First, thank you for not only being considerate of your family, but also of your neighbors. I HATE when people chirp their alarms to set/unset them especially in the middle of the night. When somebody is too F'in lazy to turn around and look at their car as they walk away and lock it/set the alarm, it tells me they are so selfish they have not a clue that there are other living beings in the world. I mean, they have a button to LOCK the car! What, they can't be bothered to look at it when they press the button?

Second, read your manual. It will tell you how to change your alarm from "chirp" to "silent." It could either be a one time button/key/remote sequence or a DIP switch on the alarm control unit.

If you want me to read your manual you will have to tell me what alarm you have, or if its OEM, what year of OEM.

If it's OEM you are right, it's not hitting the button once vs. twice. You have to change the chirp option.

To clarify, it's in the Security System Owner's Manual (the little pamphlet that comes with the Security System), not in the S2000 Owner's manual.

The installation instructions are available as a PDF, but I can't find the Owner's Manual anywhere. Honda's site is nearly worthless.

Anyway, the installation instructions refer to the Owner's Manual for those preferences...

Okay, in THIS POST Revenuer outlined the steps to go from "silent" to "chirp".

The relevant part is as follows:

"It is possible to configure it so that the horn beeps once when you arm the alarm. On mine you just press and hold both the lock and option buttons for two seconds. This is a toggle so if your horn doesn't beep when you lock the doors just do this and it will, or if it beeps and you don't want it to do it and it will stop. This is set by each remote individually. That is I have it set so that it beeps when I arm/disarm the alarm and my wife's remote doesn't."

I just went outside and confirmed that it works for my car. Hold "Lock" and "Option" for a couple of seconds to get the annoying beep, and do it again to make it go away.

I have a Model Year 2000 with the OEM Security System.

So you don't even have a security system?

Well, maybe the Keyless Entry does the same thing. In your case you would at the same time press LOCK and TRUNK and hold them for about two seconds.

Have you tried that?

And, if you do only have the Keyless Entry (standard with the car), then it might indeed be in the S2000 Owner's manual, again, since it's a standard feature.
