will the 00-03 kit fit 04-05 s2000's?

It will "fit" but you will not get full boost as you are short about 1000 rpm on the top end.

so what putting a supercharger on a 04-05 isnt worth it? theres no way to acheive full booost? Someone hasnt come up with some great idea yet

No, that's why there is a kit for 04-05 that compensates for the rpm difference.

^ Exactly! You asked about a kit for an AP1. These won't give you max boost. Comptech has altered the kit for the AP2 to compensate for the lower redline. It involves a smaller pulley and if memory serves me correctly, it might even incorporate an additional injector and other minor tweaks.

hey can the smaller ap2 pulley be fitted to the ap1 kit to give a bit more boost? if so, will it require a stand-alone fuel management system?

Yes, but this depends on some details. Do you currently have an intercooler? Typically, those who had the original non I/Cd kit and then put on the intercooler, installed the smaller pulley to compensate for the slight loss of boost due to the I/C. However, because it slightly over-compensates, the fuel pressure needs to be turned up. To do this safely, it must be done on a dyno.
It also depends on what boost pressure you are currently registering. You shouldn't need a stand alone if you keep the max boost to around 7 psi. Once you get to 8 or more, you are getting into tricky territory with the stock setup.

yes it will fit...

X is right about the pulley.

Don't forget that the FPR is set different from Comptech and will need a street tune.

Also that the Carb EO will not match the Model year of your car and will fail smog if it so applies to you.

You can order the AP2 kit pulley from comptech and adjust the FPR with a few clicks.

Your situation is very similar to another board member here who is a friend of mine. He has an AP1 with Comptech and aftercooler but with the original pulley. He was boosting about 5.9 psi. I went with him to the Comptech factory N.E. of Sacramento to get the smaller pulley put on and then dynoed. The pulley added 1 psi and they had to turn the fuel pressure regulator 2 full turns to make the A/F safe. All this gave him another 20 whp.
