Regarding the secondary air pump -

I unplugged the hoses from it, removed them, and put a filter on the valve cover. No CEL, but the pump is very loud on a cold start.

Just leave the pump there and plugged in until you go stand alone.

I am not sure it would work... I want to say that the CT and SOS aftercoolers are angled down from the throttle body, to clear the radiator fan housing. This one appears to come straight out from the TB...

Just my $.02 from the pic.

interesting point jwa, the alternative is 11" long. how long is the comptech? hopefully we could get away with a 45 degree coupler or something to avoid the fan housing if it poses a problem.

i think i may order the kit, i just ordered a new flywheel and clutch from inlinepro today and it'll be here by next week (and a week later i go on a local vacation). so, i'll have to yank it off anyways (the supercharger assembly), so i'll be able to play around with the alternative water-air cooler and see what the quirks are.

You should not have to remove the SC or Aftercooler to do the clutch/flywheel. Just need to drop the engine subframe (motor and all) a few inches to get the bell housing clearance from the firewall.

No need to take off anything other than the exhaust/IC pipes (but the upper starter bolt will be a bit of a pain with the stuff in the way, but can be gotten to). Not sure if the blower would clear that front cross-member that runs across the engine bay (I think the SC sits above it).

I am turbo, so this is all from memory / second hand knowledge...

There would be no clearance issues there. The stock CT AC is about 8-10" away from the radiator. Its in alignment with the blower. Now the stock CT filter tube touches the fan shroud, but that's protruding about 8" in front of the blower which is the furthest point forward of the entire kit.

Could be sticky, I know I had to remove the alternator to get to that damn upper starter bolt without the SC. Once that is removed you may be able to fit the socket wrench in between the SC bracket and alternator that was just removed.
