Nothing is perfectly rigid. You'll probably get .001" of that clearance lost to heat expansion alone, which leaves you with about two hairs to go. It's not about rigidity (though that helps) - it's about having a TINY gap (if indeed your measurement is correct) between two parts that don't want to give.
Pretty tough to get an accurate measurement like that unless you're using shim stock...

But I agree with the point. I can guarantee that the wheel has a tolerance of at least .002" for the spoke width, so I would never even consider running a wheel/brake fit that close. Chances are they're going to hit, if indeed his measurements are not a typo. .003" on a part that big that is forged, then machined, is pretty tight.
