hmmm.. i think the 2nd one would look a tad bit cleaner, but it kinda resembles what has already been done with the Mugen hardtop. i think the first one would look a bit weird if there was no actual window.
I like the first one, it seems to flow better with the shutline immediately behind it. I do think, however, that lowering the bottom of the painted area makes it work better with the window graphic. I havent seen this top in person, so it may not be a good idea to run it this low, but I think it looks good like this.

the bottom of the black tape is actually where the top starts to flare out to meet the body, so lowering it more like in your pic wont be possible, but it does look good...

I wasnt sure if that would work or not because of that. Here is another thought I had. One thing that I would do is paint the entire depression around the side windows black along with the faux window (circled areas below). The lines running across it have always looked a little forced to me. Good luck, should look great in the color of your car.
If you do paint all the way around the window, it will be easier to get a nice line running to the back of the faux window. I put this line in red below to show what I am talking about.
