that happened to me when i switched out an aftermarket knob and put the stock one back in...i just adjusted it by unrolling it a little to sit higher and flush with the bottom of the knob..

how would unrolling/rerolling the shift knob make the leather part come back up

I got the same thing going on, personally I like it, because sometimes I like to shift just holding the bare metal part

Well it was like that when I got the car, (bought the car like 3 month ago with 14,000 miles)
I even asked the old guy why the leather was saggy, he said it came like that brand new in 05.

Unroll the shift boot. There's nothing to unroll on the knob.

That's an easy fix.
Raise up the console and zip tie the boot where you want it to stay.
