I'd leave the gears alone as those with the kraftwerks kit will be way too much IMO. Especially since you have an AP2 trans which is equivalent to 4.3 gears already I believe.
Pulleys I'd leave alone as well.
That exhaust will be extremely loud and have tons of drone. Even more so being supercharged but if you like it go for it!
Coilovers are adjustable so you don't have to go super low if roads are really bad and can adjust firm to soft to fit how you like.

Considering your budget, you should really consider trading up to an '06+ before starting this project. This would allow you to use a FlashPro with your OEM ECU instead of a non-OBDII compliant stand-alone. The invdia header should be skipped, since the OEM header is better. The pulley kit would give very insignificant gains compared to a light weight flywheel. With AP2 gearing and an SC, you would be better off gowing the other way with your final drive ratio. However, you might like the stock final drive best. I would skip the brake kit too, unless you want it for cosmetic purposes. The stock brakes are awesome for all but the heaviest track usage. If you do a lot of track days, you just need a set of track wheels / tires, track pads (for the OEM brakes), and a backup set of rotors.

i have both n1 dual and straight pipe from invidia.
drone reduces with the straight pipe.
heard berk high flow is better cuz it reduce or get rid of the smell while adding hp/torq.
i just bought 4.77 gear sets with yellow jacket.
wondering if i can just go with ap2 stock diff +4.77 or need comptech reinforced diff.
and... if you have so much money, think about/ replace all fluids/ do all kinds maintenance then go ahead and get stuff for performance? kwv3 is on my next list. haha

dont get pulleys or a short throw shifter nor any invidia product except maybe a testpipe.
id do matainatance on the vehicle first before you go dropping that power into the car seeing as your now the owner who knows what was done to it before. this will help make sure you dont f something up when you throw on a sc kit. id make sure to get all your fluids done, engine, tranny, diff, brake, clutch.
the invidia stuff drones, you get what you pay for with it. there is other nice exhaust to be had that sound very nice with a sc kit. i would stick with a dual and yes a dual is more expensive in most cases but theres lots of good options out there that you would be much much more happy with.
getting fewer nicer parts is better then a bunch of so so parts.
pulleys are more for looks and weight reduction they free up like 1hp if that on a highly tuned car lol. they are just bling.
your oem clutch and flywheel are fine as long as its not going from abuse leave it until it goes, then upgrade maybe just the clutch. the flywheel isnt really all that nessary when you got fi or sc. if your just regular na then maybe ya bc you need that extra response.
dont worry about those okada coil packs they dont do much if anything at all just make sure you have some fresh sparkplugs as part of your maintance like mentioned above.
the stock suspension and right height is allready amazing for dd if you drop it in anyway its not gonna be as cushy lol on those bump roads, a set of springs might be a good choice for you then if you want to go slightly lower.
the 70mm tb might give you i think from what i read like 6-7 more hp with that sc, so dependiing what you get its a gamble, the sc kit alone is gonna make fun power numbers.
