^^FISH22 it's weird that you mention more topdown driving would break in more, because my top has been down basically since the day i bought it lol. i've had a hardtop since basically after about a week of picking up MY07. weiiiiiiiird, i didnt' have this problem when i first got it. but if others out there have it w/o problems then i suppose mine will be fine too.
That makes ton's of sense. Having the soft top down for a long time while having a hardtop on, give's the seals time to expand. They are probably very 'plump' right now, so there isnt much flex/give in the soft top assembly.

I did notice the top seemed to move around easier, after putting some mile's on it, and doing a lot of top down driving.
i thought you meant driving around with the top down more would help it break in more ... but having the top down all the time would cause the rubber to expand.

Yeah and make sure you check the passenger side on top for any tear because it seems like every s2000 having that problem. included me =(

Mine is the same. I just grab the handle in the middle above the mirror and give it a tug down so as not to stress the latches.

Thought of this topic today after I picked up my 06 from getting its top replaced by honda. There is definitey more of a gap, than there was before I brought it in. I have to pull down on that little handle to get it to latch. Must be a thing with new top's. Mine is a day old. LOL.
