I didn't have that problem, I have a '07. First time I opened it, and closed it, it went all the way down with no hassle. I really don't believe in the breaking in part with the top, unless you bought the floor model where they have the top opened constantly more then it has been closed...

I have a 1 inch gap on mine. I have 9k on my car and put the top up and down at least once a day( sometimes more) I just grab the center and pull it down before I latch it. No problem

I have a new 07 -- about 3 weeks old. I've only driven with the top up a few times, but I too notice that the top doesn't seem to completely close unless I pull it down before trying to latch it. The first time I noticed it I was a little surprised, but now it seems like no big deal.
