with the top down most of the time, I'll never see it. heck, its a @#(*# to clean back there, so heck if I care if its out of align. but honestly - its a hand built car and I think that some irregularities will show up like the one you are pointing out. could be a minor adjustment or a snap fitting not in place, but will be difficult to get to.
