What are the best performance mods for 1000 dollars?
(I don't have a S2000 yet.. I'm just curious)

C'mon I know some of yall have mods!

 

Although the 4.44 gears will be slightly over your $ limit, it is still the best "safe" bang for the buck. It won't add any power but it will use the power you've got to better advantage.
A VAFC needs to be tuned (and tuned properly) and some have reported that it doesn't stay tuned without frequent ECU resets. To me, this would be a PITA but to each, his own. A CAI has been shown to provide some gains and give much better throttle response. It will also minimize hot weather bogging that many have experienced.
An exhaust won't give any more power, only "tailors" the sound to your liking. Throttle bodies don't make much difference either. Some have indicated that a proper header (and not all headers will do anything) will help but again, this would be stretching your limit.
It is very hard to extract more power out of this engine for under $1000.00. Many have tried.
You need to step up to the plate with more money for a supercharger to do what you really want.

My mod list in order so far (exceeding the 1k that I've saved up, afterall I am 15)... 4:44 gears, Injen intake
I'm not sure of what else.. suggestions?
