Can the rear plastic window be swapped with the newer glass version?
The answer is yes, I work at a dealership and the new service newsletter there is an article about this topic.
According to Honda the swap is possible, here is how it works. You will need to replace three main components. They are the cover, frame, and window. Honda states that the top for the glass window folds differently than the plastic style. They are saying that the materials alone will cost in the range of $2400.00 (list price), this is not including the install price. With the new list price of the color matched hardtop, now there is the debate of a smooth factory hardtop versus a new glass rear window. Personally I would go with the hardtop, my neighbor has it on a gunmetal gray S and it looks so smooth.

Though it does seem a bit cost prohibitive.........unless your top gets slashed and needs to be replaced and you INS. CO. is willing to work with you on the exact job to be done! Say OK its gonna cost $XXXX. You kick in the difference for the glass and other needed parts. I can dream can't I!
Though the only thing of it is......if you put a hard top on yea its gonna be a glass window but its now a hard top and the plastic window is down!(getting scratched and maybe deformed)
Eventually if I do a Hard Top I would do black and have a winch/lift to raise the top up so its either top DOWN or Hard Top!!!! I can dream can't I!
Folks, I can't answer directly can the window be swapped for the plastic on the S2000... I will say that I'm a bit surprised about the number of people who feel the plastic window is such a detriment that some are considering replacing it. (I know, I know, a $32K+ car shouldn't come with a plastic window). I just wanted to say that taken care of a plastic window can last a very long time. I have a '93 Miata with almost 100K mi. and the ORIGINAL top and plastic window are in excellent condition. The window is soft and pliable?sp and is very clear with little visual distortion. The thing that really hurts plastic windows is being left out in the strong sun with no protection (same with the top). Besides a car cover / garage to shield from the sun there are UV resistent products to put on the window. Just don't try to scrape frost off the rear window and be very, very gentle when you wash it. Plus don't carry any junk in the back shelf that could scratch the window. My window is going on 10 years and it's fine. I'd expect the Honda's window to be that much and better!

SY2KCHILD: You should consider changing the Subject Line for this thread to draw a little bit more attention. That question has been asked here so much that I almost bypassed the thread myself.
It's important to let people know that Honda has come out with a documented service solution for this - even if it is a bit expensive.
Still hoping to get a direct look at this service advisory...
I know that some (most?) people disagree with me, but I detest the hardtop. I don't know why, maybe it is just the idea that I can't drop the top any time I feel like (I am one of those nuts that you see fly by in 40 degree weather with the top down).
