Current AP2 value? Update post production trend.
I think the OPs question is all things considered if prices went through the roof at some point in the future and you wanted an S2k, what would you pay for it.
At this point in 2010 US dollars I would pay more than they are going for new or used. I think it is a very undervalued car, it is just a matter of if people will catch on in the future, sort of like the Supra or Rx7. The only thing with those was that they kind of fell into a nitch here in the future (insane boosted potential, RWD, tunner car). I am not sure what nitch the S2k would fall into, but then again I am sure most Supra or Rx 7 owners did not foresee Fast and the Furious.
The only thing I could speculate is that as we move towards "greener pastures" and alternative energy driven vehicles become more of the norm, that performance gasoline driven vehicles may become more sought after. Given that if things get to this oil derived products are going to be at a premium and the S2k is one of the more oil efficient vehicles when performance driven (fuel and oil combined), so it may turn out to be a coveted vehicle 20-30 years from now. I mean I don't know about you guys, but performance or not I really cannot see myself getting as much enjoyment out of a whisper quiet electric sports car. Sort of like many of our fathers can't see themselves having as much fun in a "4 banger" with the top down, as they did in their V8 muscle.

KBB prices in the US went up some over the last few months.
I bought during the worst of the car-sales crisis, though, so I think values were pretty depressed.
MY06 is up $2k from when I bought it. Using the same settings I used when determining what I should pay for the car via kbb.com It went up $2k. With ~4k extra miles.
I bought in Dec 2009. My friend says I should "flip it" (resell it). I need to sit my friend down in the car (passenger side of course), and let him "experience" it. He is used to driving an Avalanche.

i just purchased my my07 gpw red/black, it was very hard to get this color combo, i was doing nation wide searches and only found one certified ap2.
i got mine for 22k with 40k miles extended warranty/ bumper to bumper and gap

It seems as though different countries have different viewpoints on the future "status" of the S 2000, I'd like to be able to read the future, as in Australia there seems to be a trend whereby the MY04+ are limited in resale, since posting initially, the dealer MY06 @ $60k is no longer listed, consensus was that $60k was overpriced. A limited market tends to drive prices up or at least holds stable.

I don't think it will be as rare as we all think
100k produced in 10 years... that is a large number!
maybe another 10 years when fast and the furious 17 uses a FI modified one... lol (don't count on it)
