Ah crud, I'm about to buy a 2006 this coming weekend. >.< Seems like an AP2 issue now with 2004-2006 models posting issues.

Funny how I think this is almost the first time this issue has been brought up, and what do you know? I'm not the only one!
I get that from the pass side vent when the fan is on with more than 3 clicks on the fan regardless of using ac/heat.
I can easly ignore it since it's a very faint noise.
Maybe a bad fan belt or worn bearing?

No such thing as a fan belt. Theres just a electric motor powered directly. Most likely the fan is just noisy!

It might be on its way out.

Happens on my 07 too! It's only a brief sound when the compressor engages in my particular case. I don't think I'm too concerned about it.

Mine has been doing it forever. It's completely harmless as far as I can tell so I never gave it another thought.

The S2000 is one noisy car ... you hear the fans etc going on all the time ... it's normal

I would say that its something like the expansion valve opening up when a certain temperature is reached.
